As it turns out the DNG file has embedded JPEG preview inside which Windows Explorer showed dimensions of.
The DNG files do open properly e.g. in Lightroom.

Sorry for the fuzz caused by my ignorance.

Processing a stack and saving the output result, either as tif or jpg, keeps the image size as expected. Except when saving as a DNG, from the GUI or via the cmdline, the image size is vastly reduced and does not seem to be expected behaviour.
