Importing aligned image

Newbie. Some of my lichen shots have to be hand-held. Helicon is simply wonderful with stacking, but I often also need to autoalign images. Is there a protocol for aligning images in for example Photoshop, and then importing the aligned stack? I have tried saving each layer of the aligned images, but the result is imperfect.
