Landscape Clouds Ghosting

Hello everyone I would be grateful for some advice. I am predominantly a landscape photographer and have used Helicon for several scenes where I require optimum focus from near to far. The image here is fine apart from the clouds where, what I presume is ghosting due to the movement of the clouds is present I have tried all three Methods and find that A is the best in terms of smoothing, however its still not very good. I may be hoping for something that is not possible with Helicon and that all subjects must be static - any advice would be helpful.

There are 2 ways of solving this problem;
1; From your Stack, select an Image containing the Clouds and using the " Retouching Tool ( Top Ctr. ) paint out the " ghosting.
2. Save your Stacked Image, import it into Photoshop, select, an Image with Clouds used in the Stack and combine it with the Stacked image.
