If you could keep the lens stationary and change focus by moving the camera then it would be great. I have seen a thread at: photomacrography.net/forum/viewtopic.php?t=4879 where the author describes just such a setup.

Hi,

I took a great image once by moving the focus ring. I have now become more advanced and modified an old scanner so I can move the subject away from the camera as I take the shots and it is not working nearly as well. Should I be going back to moving the focusing ring? I hadn't realised that moving the sample relative to the lens was a problem.

I do not see your set up but I suspect that you move object not along optical axis. This changes view point. And secondly, object moves relative to background in this case. If background is one color and blurred, it is ok. Otherwise it will prevent the scene from being aligned properly.
