University undergraduate research project

Hello.
I'm a final year undergraduate student at RMIT University in Melbourne, Australia. Studying in the scientific photography program.
This year I am working on completing a small research project that will be making comparisons of methods for extending depth of field in photomacrography. Your software, Helicon Focus, was brought to my attention a few months ago whilst searching for data. I have purchased a full version and plan to do some testing of it over the next few weeks, comparing it to another package called 'Zerene Stacker'.
Images will be created in the order of 1X to 5X magnification, with depths of field being very small, in the order of 50 microns in some cases.
I'll be applying a scientific method of testing to each, with control subjects and specific method of creating z-stacks of images using a motorized focussing system connected to a computer. I'm shooting with the Canon EOS 5D mkII and MP-E 65mm macro lens.
If you're interested, I'll post up my results here when finished.
What I would like to know is how the software determines areas of the image that are in focus, and areas that are not. I have read about wavefront coding and shapelet based image analysis, but these readings have not been software specific - they talk about the mathematics only. I would like to know, for the background section of my research paper, how the 'depth map' feature of your software actually works...
