Messed up clouds

I am currently evaluating Helicon Focus as an alternative to Photoshop. In this photo the clouds have become jagged. The PS version renders the clouds naturally. Is there a setting I can adjust to prevent this issue?

This is because the clouds are moving between the frames. Helicon Focus correctly identified that the stone is the primary subject and should be used for alignment.
Fixing the clouds is a matter of two broad strokes with the built-in retouching tool - you can take the clouds from either of the images and paint over the result.
