Can you identify why the area where the stem joins the flower is out of focus? I used 40 steps with a distance of 3 at f/11 Canon 5D MKII w/ 180mm-L macro). The focus in the flower petals seems fine but I frequently get these blobs of bad focus.

If you upload the images to our server (as described at http://www.heliconsoft.com/ftp.html) I would tell you for sure. Now I can only recommend to set Depth map feathering in Preferences to 0 and experiment with different Radius values. Two sharp edges are located at different depth so the program has hard time deciding where the area between those edges belongs to.
