Setting reference points

Stacking is fine but if one's doing it in a room where vibrations cann't be avoid (such as steps on a wooden chair, a wooden floor, vibrations caused by passing traffics and so on ) we will always have pictures where the objects are changed in place from the original picture. Even with the help of a heavy stative or remote control; simple the fact of tapping on a notebook-touch can cause vibrations so that the token pictures are displaced the one to the another.
This problem is not so important in photographing heavy and motionless objects but photographing feathers and downs is asking for problems within an used systhem (Macro- rail by example).
Helicon focus is great but cann't find always the just positions of the objects via its program.
I wonder if it is not possible to incorporate movable Reference Points to preposition the correct place of the objects in the original and shooten pictures.
(I think about the possibilities given in Panorama programs for setting manual Reference Points in a two windows systhem [the one window occupied by the first photograph with inserted original Reference Points and the other window for setting Reference Points for all the other shooten photographs] ; this action is also used in Portrait Photography Programs where the nose, the eyes...are placed correctly, after setting the Reference Points )
In one word manual use of Reference Points could help avoid problems of the objects nature;... degrees, shifting and displacements.
After experience: I shooted a lot of unusable photographs because the movement was to heavy to be solved by the automatisation of Helicon Focus.
I should like to save this efforts which took so much time after all.
Maybe this possibility is incorporated in Helicon Focus but I did not find a possibility to do it manually.
