Since a day or two ago, Helicon Remote has been taking upwards of 5 minutes or longer to open. I see it in the Task Manager (currently using 14.2% CPU resources and 43.4MB of RAM resources). I'm not quite sure what is going on. I have also noticed that I can lock in on the closest point and furthest point of my shots and set it to 1 step increments on shooting (once Remote finally opens) for a 85 slice stack. I end up with 85 slices, but the first 10-15 are out of focus and it doesn't go anywhere close to where I set the end point.

Camera Specs:
Nikon D5300
Nikkor Micro 40mm lens

System specs:
O/S - Windows 10 Pro
CPU - i7 6700k 4.7GHz (water cooled)
RAM - 64GB DDR4
GPU - GTX 1070 (Dual cards in SLI configuration)
Primary Hard Drive - MP500 M.2 (480GB)
Storage Drive - Crucial SSD

Including attachment showing Helicon Remote active in Task Manager, but no GUI interface to interact with as an active program.

The problem is most likely not in the program.
Have you rebooted Windows since it started occurring?

I have rebooted several times. I generally end up having to uninstall, clean out the appdata, and reinstall to get it functioning.

Try settings wipe (Helicon Remote menu -> File -> Preferences -> Tools -> Wipe settings; restart the program).
Reinstalling does nothing on itself.
Does it happen even when no camera is connected to the PC?

It happens with or without the camera connected. I can't even get the program to load now. As of current, I am completely unable to get it to load to attempt the "Wipe Settings" solution you suggested. I have not been able to load the program for 3 days now no matter how many times I reboot.

We're currently working on a way to get more info about this issue, but it may take a while.
