I have just downloaded Helicon Focus Pro and tried to save a 16 image stack. 50 minutes in and it still hasn't saved completely. I export to and from Lightroom CC.

Any suggestions?

I don't believe it's possible for any computer, no matter how slow, to literately be saving one file for 50 minutes. Something else must be going on.
After exporting from LR to Helicon Focus, you are expected to render a stack. Then you must save the result and exit Helicon Focus. Then Lightroom will import the result back in and the export process will complete.
