I have filed a few bugs. Definitely not missing or inaccessible files, since a repeat attempt often works.
I have tried many things to fix this problem. The only apparently reliable workaround so far is to disable parallel image loading.
I don't believe it's related to disk space or memory.

I am having this problem too, and I think it started with 9.03.

Naively, the way that I would like it to work is that when you "save project", it prompts for a destination, then bundles all needed input images (and needed outputs!!) into a .zip file at the destination. Load project would reverse this.

Helicon is first in my workflow - I stack right off the card (CF-A 900MB/s). Unless Helicon does repeated uncached reads of the same input file, I don't think I have anything to gain by copying to faster media first.

I process several hundred GB of image data in Helicon Focus pretty much every day, and I'm really looking to buy a faster - much faster - desktop setup, but I'm having a hard time finding the benchmark data to make a decision.

I shoot all my macro hand-held at 120fps, often in windy conditions. Helicon does a fantastic job aligning the images as long as they are spaced closely enough in time and space.

What you describe should work, though the higher the magnification the more difficult it will be to make small consistent focus adjustments manually.
It should be fine for landscape photography type focus stacking. For macro you will probably want a focusing rail.

Pardon my jumping in here with a related comment - Some time ago I brought up adding an option to embed the input files into the save file rather than having external file references. I would still love to see this feature.

Forgive me for chiming in without having a definite answer, but I think that if noise is bad from low light it will almost certainly be better to denoise the source images.
For starters, you could denoise the raw files before they are linearized and make use of "raw denoise" type algorithms in LR ...

That is not the most helpful response. Is the smoothing parameter not in pixels, or is it another unit?

If you graphed focus by depth, a single shot would have a ramp up to a peak, followed by a ramp down. Like the peak of a triangle.

To expand on this: out conclusion was that effects with an absolute thresholds create a lot of artifacts. With the stacks we tried, we didn't like the result. If you have a stack where this worked well and can share it with us - we'd like to take a look.
